This is believed to be directly related to their shyness and wearing of masks. It is shown that Shy Guys are marked as an endangered species due to their constant destruction via Italian Plumbers and shot due their potential resemblance to George W. Bush. Bowser keeps them around because he couldn't sell them to Squadala Man, so he had to keep them against the will of everyone else.
